From tommy.yu at auckland.ac.nz Fri Jan 8 13:02:51 2010 From: tommy.yu at auckland.ac.nz (Tommy Yu) Date: Fri, 08 Jan 2010 13:02:51 +1300 Subject: [cellml-discussion] PMR2 v0.2 has been released Message-ID: <4B46762B.6000009@auckland.ac.nz> Greetings, Team CellML is pleased to announce the release of v0.2 of the Physiome Model Repository 2 software. The CellML model repository (http://models.cellml.org/) has been upgraded to this version. Major changes include: - Rewriting of the exposure mechanism. Each file now have views attached to them, instead of generating multiple types of files for the presentation of it. - Smoother workflow representations for curators who deal with creation and management of exposures. - Support for embedded workspaces through the use of Mercurial subrepo. - Various UI refinements for better representation of models and its exposures. Most noticeable changes are the relocation of exposure information from the top of the main content area to the side, and in workspace views, a new column will point to exposures if a particular changeset has one made for it. Please report any bugs or issues you find in PMR2 at the Physiome Tracker (https://tracker.physiomeproject.org/), to this mailing list, or directly to tommy.yu at auckland.ac.nz. Regards, Tommy. In this release, 10 new models have gained entry to the curated branch. The public version of BioModels Database now contains 241 models in the curated and 212 in the non-curated branch. Together, these 453 models comprise 33702 species and 41069 reactions. Some of the existing models have been curated again and updated to SBML Level 2 Version 4. And some have been slightly changed for correction and to enhance reusability. Also the annotations of several existing models have been updated. The database now features around 17228 cross-references. For more details, please check: http://www.ebi.ac.uk/biomodels-main/static-pages.do?page=release_20100126 BioModels Database is being developed by the Computational Neurobiology group (EMBL-European Bioinformatics Institute, United-Kingdom) and the SBML Team (California Institute of Technology, USA). The collaborators are the Database Of Quantitative Cellular Signalling (National Center for Biological Sciences, India), the Virtual Cell (University of Connecticut Health Center, USA), JWS Online (Stellenbosch University, ZA) and the CellML team (Auckland Bioengineering Institute, NZ). BioModels Database development is funded by the European Molecular Biology Laboratory (Computational Neurobiology group), the Biotechnology and Biological Sciences Research Council (Computational Neurobiology group), the National Institute of General Medical Sciences (SBML team and Computational Neurobiology group), and the National Center for Research Resources (Virtual Cell team). BioModels Database also benefited from the help of Herbert Sauro (Washington University, USA) and Hiroaki Kitano (Systems Biology Institute, Japan), and from the funds of the DARPA (Sauro team). A big thanks to all collaborators and submitters. We also want to thank the SBML community for their support and the tools they provide and develop. For this reason, M&S is gaining a primary role in many industrial and research fields, such as space, critical infrastructures, manufacturing, emergency management, biomedical systems and sustainable future. However, as the complexity of the investigated systems increases and the types of investigations widens, the cost of M&S activities increases because of the more complex models and of the communications among a wider number and variety of M&S stakeholders (e.g., sub-domain experts, simulator users, simulator engineers, and final system users). To address the increasing costs of M&S activities, collaborative technologies must be introduced to support these activities by fostering the sharing and reuse of models, by facilitating the communications among M&S stakeholders, and more generally by integrating processes, tools and platforms. Aside from seeking applications of collaborative technologies to M&S activities, the workshop seeks innovative contributions that deal with the application of M&S practices to the design of collaborative environments. These environments are continuously becoming more complex and therefore their design requires systematic approaches to meet the required quality of collaboration. This is important for two reasons: to reduce rework activities on the actual collaborative environment, and to maximize the productivity and the quality of the process the collaborative environment supports. M&S offers the methodologies and tools for such investigations and therefore it can be used to improve the quality of collaborative environments. A non-exhaustive list of hi-level topics includes: * collaborative environments for M&S * agent-based M&S * collaborative distributed simulation * net-centric M&S * web-based M&S * model sharing and reuse * model building and evaluation * modeling and simulation of business processes * modeling for collaboration * simulation-based performance evaluation of collaborative networks * model-driven simulation engineering * domain specific languages for the simulation of collaborative environments * domain specific languages for collaborative M&S To stimulate creativity, however, the workshop maintains a wider scope and invites interested researchers to present contributions that offer original perspectives on collaboration and M&S. +++++++++++++++++++++++++++++++++++ On-Line Submissions and Publication +++++++++++++++++++++++++++++++++++ CoMetS'10 intends to bring together researchers and practitioners to discuss key issues, approaches, open problems, innovative applications and trends in the workshop research area. Papers should contain original contributions not published or submitted elsewhere. Papers up to six pages (including figures, tables and references) can be submitted. Papers should follow the IEEE format, which is single spaced, two columns, 10 pt Times/Roman font. All submissions should be electronic (in PDF) and will be peer-reviewed by at least three program committee members. Full papers accepted for the workshop will be included in the proceedings, published by the IEEE Computer Society Press (IEEE approval pending). Note that at least one author from each accepted paper should register to attend WETICE 2010 to get the paper published in the proceedings. Authors may contact the organizers for expression of interests and content appropriateness at any time. I am attaching a set of PNGs: these are just higher resolution renders of the icon I made for the complete model structure tree view. For the time being, you can just replace the icon with one of these in order to make things (just a bit) less unsightly. It's even more obvious when looking at the 512px version (https://tracker.physiomeproject.org/attachment.cgi?id=449). If anything, I would like to suggest 'fixing' that?
